Replaced cylinders, rear soft section problems.

Hi ,all. Couldn't find a soft top specific thread, so please direct me if needed. After replacing all 11 cylinders w Top Hydraulics furnished rehabs, the rear section is completely overshooting the lock holes thru the tonneau cover. By quite a lot. All switches are nominal, no lights. Cycles completely down and up until the bow drops down and hits the tonneau cover behind the receivers. Scratched the crap out it too. 👉🧐.
