96' E300D won't start - lights flashing

My 96' E300D seems to have some security system issue. If I try the key/fob key to try and start the car the red/green lights on the mirror flash alternatively and won't stop and the engine cranks but won't start. I let it sit days and try again sometimes the lights flash, other times they don't and it starts. I have a spare key without the door lock remote on it and it seems to start every time with that key.
