Remote does not work, trunk wont open and roof wont go down and gas cap wont open

Hi, I have a 2003 MBZ SL 500. Both batteries dies and AAA driver jumped the back batttery since the front was dead. Now with both new batteries, car starts and runs but remote wont work and roof wont retract. Does anyone know what is wrong. Thanks
